If Lure of the Ring is played by the Shadow outside Mordor and Merry or Pippin are selected and the Free People choose to eliminate, does this card override their "Take Them Alive!" special abilities and result in their elimination rather than separation?

No. Take Them Alive! requires only that they be eliminated "while in the Fellowship", not that they be eliminated in the Hunt.
