Here's the situation: The fellowship has 4 companions and I allocate two eyes in the hunt box as the Shadow player. Then, during the action phase I roll my remaining 5 action dice and end up with 4 more eyes. Do I add these to the Hunt box and only use 4 combat dice when rolling for the hunt, rendering all of the other rolled eyes useless?
I guess the question in its simplest form is... what happens to eyes that exceed the maximum allowance set by the fellowship. I'm assuming that they are just wasted as a result of an extremely unlucky roll, but I wanted to check because I can't seem to find the answer in any documentation.

Yes, you add all rolled "EYE" dice to the Hunt box but can "only" roll five Hunt dice when the Fellowship moves.
However,
had this happened while the Fellowship was in Mordor (on the Mordor Track) all dice in the Hunt box had given Corruption if an Eye tile had been drawn.

I think he is asking whether the # of hunt dice rolled is limited by the number of companions in the fellowship, and I don't think this is right.
Veldrin is right that you are limited to 5 dice on the hunt roll. However, this is a static limit of 5 and is not governed by the number of companions in the fellowship.
The limit based on companions is the number of dice that can be placed in the pool.
For example if there were only 2 companions in the fellowship the Shadow can only place 2 dice in hunt box before rolling.
If the shadow player then rolls 2 "eyes" then those dice are placed in the hunt box and 4 dice would be rolled during a hunt outside of Mordor.
If the shadow were to roll 4 eyes, then those dice would be placed in the box, but he would be limited to the 5 dice for a hunt outside Mordor.
In Mordor, refer to Veldrin's answer.
