How is the "remove" in the wording of the battle effect "Captain of War" ("Remove one Leader or Character, or two Leadership tokens to remove two Damage Counters from your Army") to be interpreted: Is the removed character eliminated from the game?
To put it another way: If Gothmog hasn't entered play yet: Can the Shadow Player remove the Witchking with this card without losing the game (possibly avoiding elimination in battle)?

The Leader or Character removed this way is eliminated.
If the Shadow would choose to use this on the Witch King before Gothmog has entered the game the FP would win instantly.

I have a question about this "winning instantly" from killing the witch king. (not necessarily with that card, but presumably by Gondor player action).
In one section of the rulebook it says if this happens the FP win. Period. Then in the "Victory Check" phase section, it says first to check a bunch of other conditions, like including whether MT has been captured, and only if the other conditions haven't been met does the FP win.
So which is it? Instant win or win at end of turn? Why bother to have a low-priority way to win at the end of turn if killing him instantly gets you the win at maximum priority?

The Win doesn't occur until the Victory Check phase.
