If 2 armies which contain damage markers are merged such that there are more than 5 units remaining, and the excess units are eliminated, what happens to the damage markers? Can damage markers be removed with the excess units? If so, can they be removed at a rate of one damage marker removed per unit removed or 2?

You cannot remove Damage Counters along with the excess units.
Damage Counters can only be removed when you are forced to remove them (more counters than units) or during the combat phase in which you apply the damage to the armies.

In that case, what if there are more damage counters than units? Say an army of 3 units with 3 damage counters moves into the same region with another army of 3 units with 3 damage counters. Then 1 of the units must be removed because of the stacking limits. Now 6 damage counters remain. So would another unit have to be removed along with 2 damage counters?

Yes, after merging the armies you end up with 5 army units and 6 Damage Counters and is forced to eliminate 1 army unit along with 2 Damage Counters.
