Can the Shadow flip or put recruitment-tokens with a normal recruitment-dice?

No, the Shadow has to use the Commander-in-Chief's (or other character's (i.e. Gothmog's)) abilities to place or to place and flip Recruitment tokens in the Regions mentioned in the ability.

The Shadow can of course flip two Recruitment tokens in two different Settlements/National Recruitment Areas as normal.

but the rules says that an action die can be used to flip tokens in two different settlements. mean settlements recruitment-area for the shadow?

I believe that the Shadow is able to flip two recruitment tokens (in different Recruitment Areas) by using a Muster die.
But it is as you say not excplicit in the rules.
Question has been sent to the designers.

The following has been added to the Gondor FAQ:
Q Can the Shadow player use a Muster die result to flip two Recruitment tokens in two different Recruitment Areas?
A Yes, this is not clearly stated in the rules (or on the reference sheets), in addition to stating that a Muster die result can be used to flip Recruitment tokens in two different Settlements it should also state that in the Gondor Scenario the Shadow can use a Muster die result to flip two Recruitment tokens in two different National Recruitment Areas.
