Enemy controlled strongholds: If the enemy is besieged in a stronghold, does this stronghold count as "enemy controlled" for the purpose of moving a character/minion? Because the rules say characters/minions have to stop when entering a region with an enemy controlled stronghold.
Hunt-pool in Mordor: How exactly is the hunt-pool composed when the fellowship enters Mordor? In the rules it says that all eye-tiles that were used previously are put back into the pool, together with special tiles brought into play. But what about the other tiles (without eyes)? Do those that were not used previously remain in the pool or do you have to sort them out? And if they remain in it, do you have to put the used tiles without eyes also back into the pool?
Replacing shadow miniatures with replacement counters: In the rules it says that shadow miniatures replaced by those counters count as real casualties and are not put back to the reinforcements. Can you put them back to the reinforcements when the counters (or rather the units that they represent) are destroyed?

Because the rules say characters/minions have to stop when entering a region with an enemy controlled stronghold. Good question. In my opinion these besieged strongholds should not be regarded as "enemy controlled" linked to the character/minion movement restrictions. You have to leave all tiles which have not been drawn until the Fellowship enters Mordor in the pool and just stock up the pool with the already used 'Eye'-tiles and the special tiles brought into play. That's all. Yes.

First question:
An enemy cotrolled Stronghold is a Stronghold controlled by the enemy, i.e. a Stronghold captured from the enemy or a Stronghold controlled from the start.
Example: If Lorien is still controlled by the FP player but besieged by the Shadow it is a freindly Stronghold for the FP player but an enemy controlled Stronghold for the Shadow.
Question number two:
As the Fellowship is Declared in Mordor (Morannon or Minas Morgul) all the allready drawn Eye tile are re inserted into the Hunt pool. All special hunt tiles (red and blue) are also inserteed into the Hunt pool at this time. If a special Hunt tile is played while the fellowship is in Mordor you immediately add the tile to the Hunt pool.
Question number three:
Yes, when the replacement counters are eliminated the "real" miniature is returned to the reinforcements for later muster into the game.
The main point to remember is the maximum number of each unit type available for the Shadow. The Shadow can for example only have six Sauron Elites (trolls) on the board at one time.
