The Balrog is inactive and is alone at Moria. An opportunistic FP player quickly moves an army into Moria. What happens to the Balrog? Is he eliminated? If not where is he placed? Also how would the same scenario apply to: a)The Witch King? b) The Mouth of Sauron c)Gothmog d)Sauruman in Orthanc e)a bog-standard Nazgul in any fortress that has been taken by an unopposed FP army.

The answer is the same in all of your cases. Nothing happens to the Character or Nazgul. If a Shadow Army later enters the region to besiege the Stronghold, it will become part of that Army.

So I take it that if Rivendell/Lorien had no FP armies and Elrond/Galadriel were present and a SP army marched in they too would not be eliminated? This would also apply to any FP character in any stronghold? So we assume that they all hide under the nearest large rock.

Elrond and Galadriel are eliminated if their home Stronghold is captured while they are in play, as they have special rules that state so. Any other Companion would be fine.
