On "Eagles Are Coming" the text states that you roll one die for every nazgul present. Within the rulebook it says to consider the Witch King a nazgul for any and every reference to nazgul.
The final sentence of the card states that the Witch King is not affected by the card.
Does the Free Peoples player get to roll a die for the Witch King?
I have argued that they do not because he is entirely unaffected by the card, and from logical standpoint, his presence would not make the death of another nazgul more likely (which rolling another die would do).

I believe that is correct. At least I always play like that.

Lord Aragorn is correct. The Witch-king is treated as a Nazgul unless an explicit exception is made. This card makes such an exception.
